If anyone knows, where can I get the java script code that I need to upload to my Delavo account in order have affiliate programs work.

It comes with Delavo already. You fon't need to upload it.
You just need to add that script tag to every page in your order process.

Again, here it is:
<script language=javascript src="http://www.DelavoDomain.com/Delavo_Directory/aff.js"></script>

I'm not sure if i understand the implications of that.

On what pages does Delavo needs this piece of javascript?

And what about people / prospects that have turned javascript off?

How are affiliate links tracked / cookies set etc.?

Michael,

The implication is, it is necessary to have the system works correctly
to track affiliate sales for example.

This must be implemented on your sales page, where you'll put your
ORDER button.

About, people who have turned off javascript function of their browser,
of course this will not work, however they're very few nowadays as you
won't go far and be constantly annoyed browsing without JS.
Have you ever tried this? ;)

That JS needs to be put on EVERY page of your order process just below the <body> tag.

This is your Home page, both order pages, the thank you page and any OTOs or Upsells.
